Abstract Recently renamed, Psalidodon scabripinnis populations of Serra da Mantiqueira, previously known as Astyanax scabripinnis have been deeply studied in the last years. These populations are small and isolated and occur very close to the watershed between Paraíba do Sul River basin and Upper Paraná River basin, in Serra da Mantiqueira region in the Atlantic Rainforest. These conditions arouse the interest in knowing theor genetic conservation status and how they responded to the separation between the two rivers basins. Therefore, we accessed the genetic diversity of five P. scabripinnis populations of this region with microsatellites and mitochondrial data. The results showed a complex structure pattern that doesn’t match the simple basin separation and a reasonably conservation status when compared with other populations of the same family or with similar natural history.

ABSTRACT Maize is one of the species with greater genetic diversity among cereals and possibly the most diverse crop species known. Accessing this variability is essential for maize breeding, allowing breeders to achieve progress of yield increasing, overcome environmental challenges or deal with pests and diseases. Among the maize diseases, southern rust is one of the most important, causing significant losses in yield and presenting severe epidemics worldwide. In the present study, the AFLP technique was applied to analyze population structure and genetic diversity among 145 tropical maize inbred lines, and to test for preliminary evidence of association between AFLP markers and the reaction to southern rust. Disease severity was evaluated in two crop seasons and the accessions were genotyped through AFLP using four primer combinations. The clusters obtained based on the Jaccard genetic distance and Ward’s hierarchical clustering and those achieved by structure simulations had high concordance and were capable of establish two big clusters, one predominantly of common maize and another of popcorn. The association analysis was performed using four different statistical models. The more complete model containing both population structure and genetic relatedness narrowed the number of significant associations, demonstrating its importance to control false associations. A total of 19 significant marker associations were identified from which three (EactMctg18, EactMctg205, EactMctg169) are interesting candidates for further investigations.

RESUMO. O presente trabalho teve como objetivo estimar e caracterizar a divergência genética entre acessos de feijão-de-vagem determinado e indeterminado do banco de germoplasma da UEL com base em marcadores AFLP. Para tanto foram caracterizados 40 e 32 acessos de hábito determinado e indeterminado, respectivamente. Para análise do AFLP, sete combinações de primers EcoR1 e Mse1 foram testadas, sendo selecionadas as combinações E-AAG/M-CTC, E-ACT/M-CTT, E-ACC/M-CTT. Essas combinações de iniciador/enzima revelaram um total de 485 locos informativos, sendo a combinação E-ACC/M-CTT a que detectou o maior número de locos informativos (49%). A análise da distribuição das frequências da dissimilaridade revelou que a distribuição foi uniforme variando de 0.1285 a 0.7310 com média de 0.4801, com os acessos de hábito indeterminado apresentando uma maior variabilidade quando comparado com os de hábito determinado. Pelas análises de agrupamento UPGMA, PCoA e Bayesiana verificou-se a formação de dois grandes grupos, para os quais sugere-se uma possível predominância do hábito de crescimento do feijão-de-vagem quanto ao pool gênico. Os determinados podem estar mais associados ao pool gênico Andino, enquanto o indeterminado ao pool gênico Mesoamericano. Pela análise Bayesiana, verificou-se acessos intermediário aos dois grupos sugerindo-se uma introgressão entre os pool gênicos Andino e Mesoamericano.

ABSTRACT. The present study aimed to estimate and characterize the genetic divergence between determinate and indeterminate snap bean accessions from the Universidade Estadual de Londrina (UEL) germplasm bank based on amplified fragment length polymorphism (AFLP) markers. A total of 40 and 32 accessions with determinate and indeterminate growth habits, respectively, were characterized for this purpose. Seven combinations of primers corresponding to EcoR1 and Mse1 were tested for the AFLP analysis, and the combinations E-AAG/M-CTC, E-ACT/M-CTT and E-ACC/M-CTT were selected. These selective AFLP combinations revealed 485 informative loci in total, and the combination E-ACC/M-CTT detected the greatest number of informative loci (49%). The analysis of dissimilarity frequency distribution showed that the distribution was uniform, ranging from 0.1285 to 0.7310 with a mean of 0.4801, and the accessions with indeterminate growth habits exhibited greater variability than the accessions with determinate growth habits. The clustering UPGMA, PCoA and Bayesian analyses showed the formation of two large clusters, wherein there is a possible association between snap bean growth habit and gene pool. The determinate accessions may be more closely associated with the Andean gene pool, while the indeterminate ones may be associated with the Mesoamerican gene pool. The Bayesian analysis showed accessions intermediate to both groups, suggesting introgression between the Andean and Mesoamerican gene pools.

Três populações de Maytenus aquifolium coletadas na fazenda Monte Alegre, localizada no município de Telêmaco Borba, Paraná, Brasil foram analisadas por marcadores de RAPD. Treze primers de RAPD foram amplificados produzindo 283 bandas com alta capacidade de repetição nas três populações estudadas (Mortandade, Trinita e Vila Preta), com as quais valores diferentes de diversidade gênica e locos poplimórficos foram calculados. Análise da variância molecular (AMOVA) mostrou que 21,77% da variabilidade genética é encontrada entre populações. Análise do Fst entre pares de populações mostrou que as mais divergentes são geograficamente mais próximas, demonstrando que outros fatores tais como tipos distintos de solos podem explicar estas variações. Análise Bayesiana para número K de clusters e a Análise da Coordenada Principal mostraram que estas três populações estão altamente estruturadas, corroborando os altos valores encontrados para o Fst e indicando que para propósitos de conservação todas as populações devem ser mantidas.

Three populations of Maytenus aquifolium from Monte Alegre farm, Telemaco Borba county, Paraná, Brazil were analyzed by RAPD markers. A total of 13 primers were applied wich yielded 283 well amplified markers in all the studied populations (Mortandade, Vila Preta and Trinita), producing different values of gene diversity and polymorphic loci. The analysis of molecular variance (AMOVA) indicated that 21.77% of the genetic variation was among the population. Pairwise F ST analysis showed that the most divergent populations were closer geographically, demonstrating that other factors such as different soil types could explain this variation. Bayesian analysis for K number of clusters and the Principal Coordinate indicated that these three populations were highly structured, corroborating the high values found for the F ST and indicating that for conservation purposes all populations should be maintained.

Neste trabalho, marcadores moleculares de RAPD foram utilizados para acessar a variabilidade genética e estudar as relações interespecíficas e intraespecífica em um grupo de 37 espécies, compreendendo 56 plantas individuais. Um total de 15 primers foram selecionados para amplificação do DNA. De um total de 221 bandas analisadas, 209 (95%) foram polimórficas. O nível de similaridade genética interespecífica variou de 37% entre Catasetum complanatum e Catasetum laminatums a 83% entre Catasetum triodon e Catasetum uncatum. A similaridade genética intraespecífica variou de 88% entre os indivíduos de Catasetum triodon a 93% entre os indivíduos de Catasetum atratum e Catasetum macrocarpum. Os resultados deste trabalho contribuem para o entendimento das relações interespecíficas no gênero Catasetum, para definir estratégias para o estabelecimento de um banco de germoplasma e para dar suporte a programas de melhoramento.

In this work, RAPD molecular markers were used to access the genetic variability and to study the inter and intraespecifc relationship in a group of 37 species, including 56 individuals. A total of 15 RAPD primers were selected for DNA amplification. From a total of 221 bands analyzed, 209 (95%) were polymorphics. The level of interespecifc genetic similarity ranged from 37% between Catasetum complanatum and Catasetum laminatum to 83% between Catasetum triodon and Catasetum uncatum. The intraspecifc genetic similarity varied 88% for the individuals of Catasetum triodon to 93% between the individuals of Catasetum atratum and Catasetum macrocarpum. These results would contribute to understand the genetic relationship in Catasetum, to define the strategies to establish a germplasm core collection for the genus and to provide support for breeding programs.

RAPD e SSR foram utlizados para comparar a diversidade genética entre 16 linhagens de milho. Nas reações de RAPD foram utlizados 22 primers que resultaram na amplificação de 265 fragmentos, enquanto que 16 pares de primes de SSR resultaram em 75 fragmentos. A similaridade baseada no coeficiente de Dice variou de 53% a 84% para o RAPD; para o SSR variou de 11% a 82%. O dendrograma obtido a partir do RAPD mostrou 5 grupos enquanto que o dendrograma obtido a partir do SSR mostrou 3 grupos e uma linhagem isolada. A associação construída a partir dos marcadores e a análise de coordenadas principais separaram as linhagens em dois grupos de acordo coloração de endosperma alaranjado ou amarelo, os marcadores RAPD foram eficientes para a validação dos dados de pedigree enquanto os de microssatélites para reconhecerem diferenças entre caracteres quantitativos. Por acessarem regiões distintas do genoma a escolha de um ou outro marcador vai depender das características do material utilizado e dos objetivos do trabalho.

The RAPD and SSR markers were used to compare the genetic diversity among the 16 maize inbred lines. Twenty-two primers were used in the RAPD reactions, resulting in the amplification of 265 fragments, while 16 pairs of SSR primers resulted in 75 fragments. The similarity based on Dice coefficient for the RAPD ranged from 53 to 84% and for the SSR from 11 to 82%. The dendrogram obtained by the RAPD showed five groups, while dendrogram obtained by the SSR showed three groups and one isolated line. The association constructed from the markers and the principal coordinate’s analysis separated lines into two groups according to endosperm color, either orange or yellow. The RAPD were effective to validate pedigree data, while the SSR were effective to recognize the differences between the quantitative characters. Because they assess the distinct regions of the genome, the selection of one or other marker would depend on the characteristics of the material used and the objectives of the project.

Com o objetivo de correlacionar a heterose, estimada através de cruzamentos dialélicos, com a divergência genética obtida pelo uso de marcadores moleculares RAPD, oito populações de milho-pipoca (1-PASHA, 2-PAPA, 3-PAAPC, 4-PO, 5-ZL, 6-CMS 042, 7-RS 20 e 8-CMS 43) foram intercruzadas em esquema dialélico completo, sem recíprocos, no ano agrícola de 2002/2003, gerando 28 híbridos. A avaliação dos híbridos foi realizada no ano agrícola de 2003/2004, em Londrina e Ponta Grossa, PR, em um ensaio com trinta e oito tratamentos, constituídos de vinte e oito combinações híbridas, oito parentais e duas testemunhas (IAC 112 e IAC TC01). O delineamento experimental utilizado foi o de blocos casualizados com três repetições. Foram avaliados seis caracteres: massa de grãos, capacidade de expansão, altura de planta, altura de espiga, prolificidade e florescimento feminino. Foi utilizada a técnica de RAPD para a obtenção das estimativas de distâncias genéticas entre as populações. Os resultados inferem em correlações positivas e significativas entre a divergência genética detectada pelos marcadores RAPD e massa de grãos, altura de plantas, altura de espiga e prolificidade, dos vinte e oito híbridos avaliados no dialelo em estudo. Para capacidade de expansão, florescimento e heterose percentual não foi detectada correlação significativa com a divergência genética.

The objective of this study was to correlate the heterosis evaluated by diallel complete design with the genetic divergence estimated through the use of RAPD markers. Eight popcorn populations (1-PASHA, 2-PAPA, 3-PAAPC, 4-PO, 5-ZL, 6-CMS 42, 7-RS 20 and 8-CMS 43) were intercrossed on a complete diallel scheme, without reciprocal crosses, during 2002/2003 summer season, resulting in 28 hybrids. Hybrid evaluations were accomplished in the 2003/2004 summer season, at Londrina and Ponta Grossa, PR, in a trial with thirty-eight treatments, including all hybrid combinations, eight parentals and two controls (IAC 112 and IAC TC01). Complete randomized blocks design with tree replications was used. Traits evaluated were grain yield, popping expansion, plant height, ear height, ear prolificity and female flowering. RAPD was also used to estimate genetic distances among populations. The results infer in positive and significant correlations among the genetic divergence detected by RAPD molecular markers and the traits grain yield, plants height, ear height and ear prolificity of all hybrids evaluated on present diallel. For popping expansion, flowering and percentage heterosis no significant correlations with genetic divergence were detected.

Este trabalho teve por objetivo utilizar marcadores moleculares de DNA (RAPD), para analisar a diversidade genética entre 16 linhagens elite de milho e estimar a correlação entre a distância e o desempenho de híbridos. Vinte e dois primers aleatórios resultaram na amplificação de 265 fragmentos, dos quais 237 (84,44%) foram polimórficos. A partir dos marcadores RAPD, uma matriz de similaridade genética foi gerada, tendo-se usado o coeficiente de Jaccard, e um dendrograma foi construído. Para a avaliação dos híbridos resultantes dos dialelos, utilizaram-se blocos ao acaso e o método IV de Griffing. As associações genéticas obtidas mostraram cinco padrões heteróticos distintos. As correlações entre as divergências genéticas, detectadas por RAPD, e as médias observadas nos cruzamentos dialélicos foram positivas e significativas para as características altura de planta, altura de espiga, prolificidade e peso de grãos. As correlações das divergências genéticas, detectadas por RAPD, e a capacidade específica de combinação entre as associações de grupos heteróticos, mostraram significância em todas as características em estudo, exceto prolificidade. Dos 120 híbridos, 79,2% apresentaram relação direta entre divergência genética e a produtividade, o que confirma a hipótese de que a divergência genética das linhagens está diretamente relacionada ao desempenho dos híbridos e é eficiente em predizê-lo.

The objective of this work was to evaluate the genetic diversity of 16 maize inbred lines, and to determine the correlation between genetic distance and hybrid performance, using random amplified polymorphic DNA (RAPD) molecular markers. Twenty-two different random primers were used, which resulted in the amplification of 265 fragments, 237 (84.44%) of them being polymorphic. A genetic similarity matrix was created from the RAPD data, using Jaccard coefficient, and a dendrogram was constructed. Hybrid analyses were carried out using random block design and Griffing method VI for diallel crossings. The genetic associations showed five distinct heterotic groups. Correlations between genetic divergences detected by RAPD, as well as the means observed in the diallel crossings were positive and significant for plant height, ear height, prolificacy, and grain weight. The correlation of genetic divergences, detected by RAPD, and the specific combining ability between heterotic group associations, showed significance in all characteristics under study, except prolificacy. A direct relationship between genetic divergence and productivity was found in 79.2% of the 120 hybrids confirming the hypothesis that genetic divergence is directly related to the performance of hybrids and is efficient in predicting it.

A variabilidade genética de 40 acessos de cafeeiros de fenótipo arabica foi obtida usando a técnica de RAPD associada a uma digestão prévia do DNA genômico com endonucleases. A variabilidade genética e a relação entre os accessos foram inicialmente avaliadas pela amplificação de 195 primers. Para incrementar a eficiência na detecção de polimorfismo, o DNA genômico de cada acessos foi submetido a digestão com endonucleases antes da PCR. Um total de 24 primers combinados com restrição do DNA gerou 318 bandas, das quais 266 (83,65%) foram polimórficas. A associação entre os 40 acessos foi estimada pelo método de clusters UPGMA, sendo os acessos agrupados de acordo com seu pedigree e aspectos agronômicos. Os resultados mostraram que o uso de enzimas de restrição antes da reação de amplificação pode ser considerada uma ferramenta eficiente para incrementar o número de bandas informativas, possibilitando a diferenciação entre os 40 acessos de C. arabica.

The genetic variability of 40 accessions of_C. arabica was evaluated using a combination of the random amplified polymorphic DNA (RAPD) technique and restriction digestion of genomic DNA. The genetic variability and the relatedness among all accessions were initially evaluated using 195 RAPD primers which revealed a very low level of genetic variation. To improve the efficiency in the detection of polymorphism, the genomic DNA of all accessions were submitted to digestion with restriction endonucleases prior to PCR amplification. A total of 24 primers combined with restriction digestion of DNA rendered 318 bands, of which 266 (83.65%) were polymorphic. The associations among genotypes were estimated using UPGMA-clustering analysis. The accessions were properly clustered according to pedigree and agronomic features. The ability to distinguish among coffee accessions was greater for RAPD plus restriction digestion than for RAPD alone, providing evidences that the combination of the techniques was very efficient for the estimation of genetic relationship among_C. arabica genotypes.

The association of cytogenetic and molecular techniques has contributed to the analysis of chromosome organization and phylogeny in plants. The fluorochrome GC-specific CMA3, fluorescent in situ hybridization (FISH) and RAPD (Random Amplified Polymorphic DNA) markers were used to investigate chromosome structure and genetic relationships in Hypochaeris (Asteraceae). Seven species native to South America, and two species introduced from Europe (H. glabra and Hypochaeris sp) were studied. FISH with rDNA probes identified one or two loci of 18S-5.8S-25S rDNA in the South American Hypochaeris species and one locus in the European species. Only one 5S rDNA locus was seen in all species studied. Blocks of GC-rich heterochromatin (CMA-positive bands) associated to 18S-5.8S-25SrDNA loci were detected in all species investigated. Co-location of 5S rDNA and CMA bands was also observed, except for three South American species and Hypochaeris sp. In two South American species, additional CMA bands not related to rDNA were observed on the long arm of chromosome 2, near to the centromere. Hypochaeris glabra exhibited additional CMA-positive signals distributed at pericentromeric regions, on the short arms of all chromosomes. A total of 122 RAPD markers were used to determine the genetic relationships among species. The level of polymorphism was very high, revealing two genetic groups comprising the South American and the European species, thus supporting a previous hypothesis of monophyly of the South American Hypochaeris species. The coefficients of genetic similarity between European and South American species were 0.35, on average. Polymorphism was also high within the two groups. The genetic associations observed with RAPD markers were consistent with chromosome characteristics. Species carrying similar distribution of 45S rDNA loci and CMA-positive signals were included in the same group revealed by RAPDs. Cytogenetic and molecular data support the view that not only chromosome rearrangements, but also changes in DNA sequence took place during the diversification of the South American Hypochaeris species.

O método de RAPD foi usado para acessar a variabilidade genética em Aspisdosperma polyneuron, uma árvore tropical de vida longa e idade reprodutiva tardia, e muito importante na Floresta Atlântica. Amostras foram coletadas em seis fragmentos florestais na região da cidade de Londrina (Sul do Brasil), uma paisagem fragmentada na década de 30. O perfil de RAPD foi analisado em adultos (pré-fragmentação, >300 anos) e plântulas (pós-fragmentação, <<50 anos). Os resultados mostram uma queda no polimorfismo genético em gerações pós-fragmentação nos pequenos fragmentos e alta diversidade genética dentro das populações. A distribuição da diversidade genética sugere o estabelecimento dos fragmentos como reservas protegidas, e a transferência de plântulas entre os fragmentos para a conservação de A. polyneuron.

RAPD was used to access the genetic variability in Aspisdosperma polyneuron, a long-lived, late-reproducing tropical tree, and highly important for the Atlantic Forest. RAPD profiles from adults (pre-fragmentation, >300 years old) and seedlings (post-fragmentation, <<50 years old) were analyzed. Results showed a decrease of genetic polymorphism of post-fragmentation cohorts in small fragments and higher genetic diversity within population. The genetic diversity distribution suggested the establishment of fragments as protected reserves, and the transference of seedlings among fragments for conservation of A. polyneuron.

Knowledge of the genetic variability among genotypes is important for the transfer of useful genes and to maximize the use of available germplasm resources. This study was carried out to assess the genetic variability of 14 elite Coffea arabica cultivars using random amplified polymorphic DNA (RAPD) associated with a prior digestion of genomic DNA with restriction endonucleases. The accessions were obtained from the Coffea collection maintained at the Instituto Agronômico do Paraná (IAPAR), located in Londrina, Paraná, Brazil. Twenty-four informative RAPD primers, used in association with restriction enzymes, yielded 330 reproducible and scorable DNA bands, of which 224 (68%) were polymorphic. The amplified products were used to estimate the genetic variability using Dice's similarity coefficient. The data matrix was converted to a dendrogram and a three-dimensional plot using principal coordinate analysis. The accessions studied were separated into clusters in a manner that was consistent with the known pedigree. The associations obtained in the dendrogram and in the principal coordinate analysis plot suggest the probable origin of the Kattimor cultivar. The RAPD technique associated with restriction digestion was proved to be a useful tool for genetic characterization of C. arabica genotypes making an important contribution to the application of molecular markers to coffee breeding.

The RAPD technique associated with restriction digestion of genomic DNA was used to assess the genetic variability within and among nine populations of Coffea arabica, including six progenies belonging to the Sarchimor germplasm, the progeny PR 77054-40-10 (Catuaí Vermelho IAC 81 x Icatu), and two commercial cultivars (IAPAR 59 and Catuaí Vermelho IAC-81). These populations were evaluated using analysis of molecular variance (AMOVA), genetic similarity among progenies, and percentage of polymorphic loci. A total of 99 RAPD markers were evaluated of which 67 (67.67%) were polymorphic. AMOVA showed that 38.5% and 61.5% of the genetic variation was distributed among and within populations, respectively. The fixation index (F ST) of the genotypes was 0.385. The mean genetic variability estimated within populations ranged from 15.58 (IAPAR 59) to 8.27 (Catuaí Vermelho IAC 81). A distinct level of genetic variability was revealed for each of the coffee progenies and varieties studied. The methodology used in this investigation was useful to determine the genetic variability within and among C. arabica L. populations providing significant information for coffee breeding.

A acerola (Malpighia emarginata) é uma frutífera tropical encontrada nativa na América Central e no Norte da América do Sul, sendo de grande importância econômica e social devido ao seu alto conteúdo de vitamina C (ácido ascórbico). Pomares de acerola têm sido preferencialmente estabelecidos por métodos de propagação vegetiva. No entanto, a propagação sexuada por sementes é igualmente utilizada e permite revelar um alto grau de polimorfismo na cultura, possibilitando a identificação de genótipos portadores de características de interesse agronômico. Vinte e quatro acessos de acerola, pertencentes ao Banco Ativo de Germoplasma da Universidade Estadual de Londrina, foram analisados, usando marcadores RAPD (Random amplified Polymorphic DNA) e obtidos com iniciadores (primers) de seqüência simples repetidas (SSRs). Um total de 164 e 73 marcadores foram obtidos com primers de RAPD e SSR, respectivamente. Os marcadores obtidos foram analisados, usando o método de agrupamentos UPGMA. A análise comparativa dos dendrogramas gerados com os primers de RAPD e com os primers SSR mostrou que, enquanto alguns acessos se associaram em grupos diferentes, outros apresentaram a mesma associação. Entretanto, maior polimorfismo entre acessos foi detectado com os primers de RAPD. A análise dos resultados revelou a alta variabilidade contida na coleção, permitindo associar o grau de similaridade genética, obtido por marcadores de DNA, com caracteres morfológicos compartilhados entre os acessos.

Acerola (Malpighia emarginata) is a tropical fruit native from Central America and north of South America. It has shown an increasing economic and social importance due to its high vitamin C (ascorbic acid) content. Vegetative propagation is the preferable method used to establish acerola plantations. However, propagation by seeds has also been used allowing the identification and selection of genotypes that carry characteristics of agronomic interest. Twenty-four acerola accesses, of the Active Germplasm Bank of the Universidade Estadual de Londrina, were analyzed using molecular markers obtained with random amplified polymorphic DNA (RAPD) and simple sequence repeated (SSRs) primers. A total of 164 and 73 markers were obtained with RAPD and SSR primers, respectively. Polymorfic markers were scored as present or absent and analyzed using the UPGMA cluster analysis. The results presented reveal high levels of polymorphism in the studied collection. Comparative analysis of the phenograms, generated with both RAPD and SSR primers, revealed that while some accesses clustered in different groups other accesses presented the same association. However, there was large RAPD variation among the accesses. The associations observed with molecular markers were, for many accesses, the same of those determined on the basis of morphological characters.
